It's not Basic or an Evolution Pokemon, it's a Restored Pokemon. Neither Flash Ray nor Crystal Ray would interact with its attacks.

By my read it wouldn't be discarded because, as you note, there's nothing on the card to indicate that it would be. This question was recently brought to the R&D team on the Professor Forums and we're waiting on an official response. Will definitely update here when I see anything!

Not a bug. Pressure reduces damage done by Golbat by 20 and Swoop Across only does 10. The reduction effect is on Golbat, not Lugia.

This kind of penalty doesn't exist in Pokemon. If an illegal deck is discovered during a game it's a game loss, but something found after the fact won't alter results from earlier in the day.

Evolution cards are played directly on top of Basics and lower Stages. There's no reason why a stack of three cards should fall over.
