Ruling Confusion

If Rayquazza Deoxys Legend who is psychic and colorless type and is weak to psychic and colorless type is confused and tries to attack and then fails the confusion flip and does 30 damage to itself would it hit itself for weakness?

Confusion isn't affected by Weakness because it deals damage counters as opposed to plain damage. To my knowledge, it would only deal three damage counters.
