Would Vanilluxe do 60 base damage to an opponent's basic with 3 base RC, a benched Dodrio and active Skyarrow, or would it do 90? The card says in the defending pokemon's retreat cost, but is it referring to what the card says, or what the defending pokemon's actual retreat is?

It's referring to the Pokemon's Retreat Cost after modifiers are applied. It doesn't refer to the printed Retreat Cost in this case.

So in your scenario, it would do 60 (Skyarrow -1, Dodrio -2).
