There are quite a few Pokémon Movies, but not all can be canon, like how Movie 15 has a split timeline and neither of them are canon, so that one doesn't surpass the other.

Mewtwo Strikes Back - This is canon, because Ash and co. get their memories back of Mewtwo in the Animé Special Mewtwo Returns and Ash recognizes Mewtwo in Genesect the Legend Awakened.
The Power of One - Ash recognizes Lugia in the Animé episodes The Mystery is History and A Paraent Trapped! Lugia is also seen in The Mastermind of Mirage Pokémon.
Possibly Canon Pokémon Movies:
Spell of the Unown: Entei - Even though none of the original characters from this Movie appear again, it still brings depth to the areas surrounding Pallet Town.
