I came up with a good idea for Mario, and a better one for Sonic.

Mario EX (Fire/Fighting) 110 HP

(red) (red) (red) - Fireball
This attack does 40 damage to one of your opponent's Pokemon. Flip a coin. If heads, the defending Pokemon is burnt.

(F) (F) (red) - Mario Tornado - 30
Choose one of your opponent's benched Pokemon. This attack does 30 damage to that Pokemon.

(red) (red) (red) (red) (red) - Mario Finale - 100
Discard all (red) energy attached to Mario. This attack does 50 damage to each of your opponent's benched Pokemon. Flip a coin for each of your opponent's Pokemon. If heads, that Pokemon is burned.

Sonic EX (Colorless/Fighting) 80 HP

(C) (C) - Agility - 20
Flip a coin. If heads, prevent all damage done to Sonic EX during your opponent's next turn.

(C) (C) (C) (C) - Light Dash - 30
If there is a card with 'ring' in its name in your discard pile you may return it to your hand.

(C) (C) (C) (C) (C) - Super Sonic - 100
Discard all energy cards attached to Sonic EX and put damage counters on Sonic EX until Sonic EX only has 10 HP left. During your opponent's next turn, any effects of attacks, including damage, done to Sonic EX are prevented.

Ring - Pokemon Tool
Attach this card to any one of your Pokemon that has 'Sonic' in its name. If the Pokemon would be damaged, or an effect would happen to that Pokemon due to the effect of your opponent's attack, discard this card and prevent the attack. Your opponent's turn ends afterwards.

Thought of a new idea:

Jumpman - Fighting - 50 HP
Poke Power: Baby Evolution
(Evolves to Mario, normal Baby Evolution)
If Mario or Mario EX evolves from Jumpman, Mario or Mario EX may use any Poke Bodies or Attacks of Jumpman.

Poke Body: Retro Roots
As long as Jumpman is your active Pokemon, once per turn, you may choose one of the opponent's evolved Pokemon. Discard the highest evolution on that card.

(f) (f) (f) - Hammer Rampage - 50
If this attack knocks out the defending Pokemon, you may inflict 20 damage upon each of the opponent's benched Pokemon.

Retreat Cost: 1
Weakness: Psychic
Resistance: Fighting
 
I like the idea, but you might want to make the damage the cards do a little lower, and if they are that high than add more energies to it. Also add effects to the attacks.

How about this for Samus?

Samus (Colourless) - 80HP

(C) (C) - Missiles - 30+
Add 10 damage if the Defending Pokemon has more HP than Samus. Does 10 Damage to 2 of your opponents benched Pokemon.

(C) (C) (P) - Morph Ball - 30x
Flip a coin 3 times, for each heads Samus does 30 Damage. Does 20 damage 2 of your opponents benched Pokemon no matter how many heads you get. Return Samus to your bench.

Poke-Body:Cypher-Once per turn choose a card in your opponents hand and look at it
(M)(M) Grenade 30
This attack wakes up the defending pokemon
(F)(F)(F) Sleeper Hold 20
The defending pokemon is now asleep, Snake EX can not use this on your next turn
(F)(M)(M)(F) Metal Gear Final Smash 10+/-
Count the number of Metal and Fighting pokemon in play. For every Metal and Fighting pokemon in play not counting dual-types, this attack does 20 more damage. 50 more damage for every dual-type Metal/Fighting pokemon in play. For every non-Metal or Fighting type this attack does 10 less damage.

Please make this into a card.

Woah, that card is pretty broken. The Poke-Body and especially the Metal Gear Final Smash Attack.
 
Weel I wont help but I will just put up a spoiler that you can use if you want:

Ape escape monkey: HP:50
Type: Colourlus.
Pokebody: Monkey Helmet: When Ape Escape Monkey gets attacked by the opponents pokemon for the 1st time, if that damage is more than 20, then all of Ape Escape Monkeys attacks do +20 damage, and it can retreat for free.
Attacks:
(C) Pound: 10
(C)(C): Banana skin: 20, flip a coin, if heads then your opponents pokemon cannot retreat during your opponents next turn (Not even with an item or a pokepower/body)
Weakness: (F)
Resistance: N/A
Retreat cost: (C)

Every pokemon that is poisoned must put 2 damage counters on instead of 1.

Put 2 damage counters on every pokemon in play.

You may tease your opponent as much as you want until you knock out one of his pokemon.
